My " new" sensor module board has a 3 pin connector above the optical port, what are those for? I can't get my ato running and I'm wondering if those have anything to do with it. Also, does a non contact sensor need a pull-up resistor, pull down resistor or none?

Hi, that extra 3 pin connector is for the new optical sensors. The one I've been using for years seems to have been discontinued and the replacement has the 3 pin connector and a different resistor requirement. When you set the jumpers that set the port active to "optical" it will enable the 3 pin optical connector and the original 4 pin optical. The non-contact does use a pull-down resistor but that's built in so nothing required.
